Important remarks:

Kids love anything with large open spaces to run around and explore. Summer Gardens, Alexander garden, Palace Square, Peterhof fountain gardens, Catherine Palace parks are just the right places for this purpose.

Almost any subject kids might be interested in has a dedicated museum in St. Petersburg. There are some museums of natural sciences aimed at kids, 2 railway museums kids love, Artillery  and Naval museum (mostly for boys),Museum of Toys and Museum of Dolls (mostly for girls), Planetarium, Oceanarium, Rocketry museum, All-Russia Layout (an interactive museum showing Russia in miniature).

To keep kids interested, some may prefer cultural shows, the circus (note that animals are used), puppet theatres, and, of course a boat ride.
